I have a 2004 honda civic ex coupe 1.7L. i recently installed a Stainless Steel Cat-Back Exhaust System with Single Rear Exit by Torxe. It has a main tubing diameter of 2.25. I have noticed that my car rattles when i drive. I would like to know is it because my tubing is too big and if so what can i do to fix it or do i have to buy a whole new exhaust system?

This is a problem with almost any aftermarket exhaust. I have a Yonaka and it does the same, only solution I've found is to drop the exhaust with lower hangers. Either that, or you need new Engine Mounts so the car won't vibrate anymore.
